I was going to include the Shadows and Vorlons from Babylon 5 but I felt that they weren't really evil as they really represented forces of nature: Order and Chaos. The same would said about Unicron and Galactus as they represent forces of nature. Some might ask about the Emperor from Star Wars? Eh, cliché. Vader? More of a tragic figure than evil.
